No. They are replaced by the Thermal Discouragement Beams, which are simply lasers. This was possibly done to fix a continuance error, as the Combine were thought to be the ones who introduced energy balls to humanity in Half-Life 2, so it didn't make sense that they were present in Aperture Science Laboratories pre-invasion.
