How does the guy in halo reach die

After taking Cortana to the pillar of Autumn, you see Emile die in the mac cannon and enter it yourself. Then you shoot down a covenant flagship and move on to the level "Lone Wolf" where you fight an unlimited number of Covenant until you die. :(
