The long version: The idea is that nobody really knows. Generally, he's just a mysterious figure who seems to both aid you and hinder you in progress, which makes it difficult to decide whether he is good or bad. There have been theories that he is actually Gordon Freeman, but that is just a theory and I personally reject that idea.
