Why did scarecrow leave his mask in batman Arkham city

He didn't - during Arkham Asylum he was attacked and carried underwater by Killer Croc, his fate unknown. You find his mask in Arkham City, in a bird's nest, presumably the birds found it and brought it to their nest. Crane's fate is not mentioned in City either.
