Can you empty a soul gem in Morrowind and keep the emptied gem

Unfortunately, you can't. I tried this myself, and it just doesn't work. What you can do, though, is do the quest for Azura at Azura's Shrine. When you do the quest you'll get Azura's Star which is a Grand Soul Gem that can be re-used and it never breaks.
