Are there going to be uninfected areas after beating prototype game

Only one way to find out. Well, two. Wait for someone to beat the game and watch the ending on Youtube, or beat it yourself. I would think that they would somehow repopulate New York, otherwise it would be very boring once you've beaten the game.
